Scott Andrew sums up the good and bad of the move to PHP and a DIV-based layout.
No doubt there were many changes behind the scenes too.
But they should have included this big one: going to the old homepage gives you an error message, instead of redirecting you to the new version.
Same for login.jsp and, probably, many other pages.
One small change — using Apache to redirect all JSP requests to a PHP page — would be helpful in some cases (where there is a corresponding page) and harmless in others (if there's no equivalent, they'll get the same error message that they would have sans redirect).

And the upgrade isn't without problems, it appears. My "Messages" page won't work. Well...mostly. The Inbox won't show. Doing some workarounds brings up the other folders (Sent, Trash), but just not the Inbox. Hopefully this is something being fixed. Hopefully... ;)

I suppose it's only turned on by default when you're hosted on BlogSpot, but why in the world it was attempting to place it in a random spot on my server, I have the slightest.
It should be atom.xml on the root directory now.
